If you uploaded a screenshot/waveform it would help..... Filtering may help as long as you do not "overfilter" and loose meaningful information. You definitely want to ground the probe and ,dependending on your device(4x25?)and the power supply to your computer, case grounding may help, When out of ...

Put your 2 secondary probes on each one of what you call the king pin leads (coil wires). Then you need a sync signal from one spark plugs wire on a third channel. Missing a third secondary cable you can use an inductive rpm pick-up or something similar.

If your replacement sensor was not OE, I¨d try an OE. The sudden dip in the signal happens at the same time on both ckp and cmp sensors.
