2005 mini alternator charge system intermittent

Hi I'm currently working on a 2005 r52 mini 1.6
I have tested the battery and that's all good and have also fitted two alternators thinking that I had been sent a duff one
So I've scoped the control wire from the Ecu and when the alternator isn't charging I'm getting approx 9v/5ms with a random 0v over a 40ms in the wave form coming off the back of the Ecu according to my information on the pin from the Ecu should only be 2v/5ms switching.
Has any one had this sort of fault before.
It's a denso charge system.

Hi Sam have you,checked for any fault codes?also you should see a pid for the feed back circuit for the alternator,and a desired output the pcm wants to see from the alternator.
